Project Details:

* July, 2003 – May, 2004 IIT Bombay, Powai, Mumbai – 400076One year project under the guidance of Dr. S.Durani and Dr. P.S.Phale at School of Biosciences and Bioengineering, IIT Bombay. Project Title: Re-engineering of Catechol 2,3 Dioxygenase towards modified substrate specificity using Inverse Design (computational approach) and Site Directed Mutagenesis (experimental approach). The main objective of the project was to re-engineer the enzyme 'catechol 2,3-dioxygenase' to accept a wider variety of substrates without compromising much on its catalytic efficiency. Catechol 2,3-dioxygenase is a key enzyme catalyzing the extradiol ring cleavage of catechol and its derivatives, which are intermediates in the biodegradation of a number of polyaromatic hydrocarbons toxic to the environment. To achieve this objective a rational approach involving the coherent use of both the computational and experimental strategies was followed. The computational approach involved implementation of various in-house built and online available bioinformatics tools and algorithms for generating a number of artificial ligands and individual docking of each ligand at the active site of the enzyme. This was followed by mutating the residues whose side chain atoms were stearically clashing with the atoms of the newly generated ligand. The mutation was performed using an in house built program that uses LJ energy and the solvation energy as the deciding parameters to select the possible rotamers from a rotamer library and generate the optimized sequence. To perform the Molecular Dynamics, GROMACS and its packages were extensively used.The experimental approach involved the implementation of a suitable cloning strategy so as to experimentally justify the results obtained through the computational method. This involved designing of suitable primers and the PCR amplification of the required gene from the organism (Pseudomonas) under study. This was followed by the cloning of the PCR amplified product into a suitable host using an appropriate vector system. The new modified enzyme was then tested for its modified substrate specificity.

* May, 2003 – July, 2003 Jawaharlal Nehru University, DelhiSummer project under the guidance of Dr. Sudha Bhattacharya and Dr. Alok Bhattacharya in Life Sciences department at Jawaharlal Nehru University.Project Title: Sequence analysis of Short Interspersed non-LTR Retrotransposon (SINE) element using Entamoeba Genome Database to find the hotspot for its insertion.The main objective of the project was to find the hotspot for the insertion of SINE element in order to interpret the behavior of the enzymes involved in this process of insertion. These SINE elements and their corresponding LINE elements are found to be interspersed as multiple copies in the genome of the organism they are present in. The objective was partially achieved by studying the pattern of the 5' and the 3' flanking regions around the already existing SINE elements in the Entamoeba genome using Entamoeba Genome Database available at NCBI. The study involved the implementation of a number of standard computational tools such as BLAST, ClustalW, BioEdit etc.
